I just went to Prezza.com and I now know where I'm eating the next time I'm in Boston. Damn! that menu looks good! a "What contemptible scoundrel stole the cork from my lunch?" -- W.C. Fields

Boston is a terrific food city, one of the best in the country, per capita. Here's a few, all with excellent wine selections and all without crossing the Charles into Cambridge: Radius, Anago, Azure, Hamersley's Bistro, Blu, Bomboa, Mistral, Clio, Mantra, The Federalist, No. 9 Park, Excelsior, Icarus, Troquet, Jer.ne, , Prezza, Spire, Bricco, Sel de la Terre, and the grand-daddies of them all, L'Espalier and Locke-Ober (in its new incarnation under Lydia Shire).
As for hotels, I suggest one of the small "boutique" hotels, such as Nine Zero, Fifteen Beacon, Charles Street Inn, the Eliot or the Lenox.
Have a great trip. If you don't like the weather, just wait a minute or two.
